I think the problem was simply that there were next to no sprint stages, and far too many uphill finishes where the GC guys took the points.
The issue is not so much with the points competition, but with the balance of the Vuelta stages as a whole.

I think that in a normal vuelta, the points jersey would go to the best murito climber (read: Alejandro, Alejandro, Ale-ale-Alejandro) and the rojo to some guy that can make enough time on time trials and really long mountains finishes to beat the explosive guys' bonus points collections.
This year there was very few (2?) classic murito finishes so very few opportunities to get all those points, instead there were more finishes on "ordinary" mountains and even downhill finishes.

I guess it is only in the giro this year that the points jersey actually was given to a pure sprinter.  #bora Sagan can't be classed that way, he is just a campionissimo who normally doesn't wear team outfit,  with a decent sprint.
